The Amtrak San Joaquins runs from Bakersfield to Emeryville (with a few trains per day running to Sacramento instead. While it does not match the scenic beauty of the Coast Starlight or the California Zephyr, it sis a pretty route. Lots of good views along the San Francisco bay, and of farmland passing by. This route will soon be partially replaced by California’s High Speed Rail. Some of this construction can be seen from this train.
